Jonathan Maguire (1944-) was the Assistant Director of the FBI Criminal Enterprise Branch from 1986 to 1999.

Jonathan Maguire was recruited by the FBI in 1966, just after graduating from college. His first assignment was Chicago, Illinois, but he was transferred to the American South in 1968, operating mostly in New Orleans, Louisiana. Maguire was one of the FBI agents who observed Lincoln Clay's rampage in the city during the summer of 1968, and he collected information on his activities. In 1986, he was promoted to Assistant Director of the Criminal Enterprise Branch, and he stayed with the Bureau until his 1999 retirement. In 2016, he was interviewed about Clay's war against the Marcano crime family and its allies, and he showed several declassified files about Clay, his actions during the gang violence, and his allies, showing his expertise about the event. Maguire was fascinated by Clay, especially after Clay put Ritchie Doucet's body on display by hanging him from the Ferris Wheel of the Baron Saturday's amusement park; he would share his personal reactions to Clay's actions in the documentary.
